What should I look out for when upgrading?

I never heard of such a problem. Do you mean the first time after
they install 5.6, or every first time immediately after running a
pre-5.6 program?
If you run from the command line, do you see an error?

Again, this is the first I've heard of such an issue.

If you have a duplicatable scenario, contact fpsupport, as I can go
back and forth between 5.6 and 4.8/5.0 all day long. Unless I run a
pre-5.6 program while 5.6 is running, or vice versa, everything works
as it should.
